by My least favorite level in a video game is probably Jabu-Jabu Belly from Oracle of Ages. It was ridiculously confusing, and it is like the 2D Version of the Water Temple but it is much more tedious.

Mine tend to be when they give you an escort mission out of the blue and the escort either can easily die or has no way to defend themselves, it's just annoying having to make sure the enemies don't all gang up on someone who likes to run away from you and do there own thing.

Many of the dungeons throughout the Legend of Zelda series, but I did have particular trouble with the 6th one in the original NES game, and with the dark one in Spirit Tracks. Oh, and Jabu Jabu's Belly, but actually, the Ocarina of Time version of it. (for some reason I've always had difficulty with that dungeon...)
And there's a ton of missions that have annoyed me in Fire Emblem, again due to their difficulty.
