Well if you finished the game, you'd know the fourth captain could possibly still be in the game. (a tiny little spec that crash lands on the planet at the end without anyone knowing, which also hints at a sequel featuring him)
As for this game, yeah, I did always wonder what happened to him. Maybe they just felt it was too complicated to have 4 captains, or that he wouldn't make sense as part of the story.

I'm kind of glad he was taken out since he likely would have not got much spotlight and playing as 4 Captains would have been a bit stressful.
