    Nintendo has announced that there will be more cross-platform multiplayer titles with the Wii U, 3DS, and even consoles not created by Nintendo. One is already in the works (PureChess) which will include the feature.

    Nintendo wrote:We can confirm that cross-platform functionality is possible in certain titles that play on Nintendo 3DS and Wii U, as well as other video game systems not made by Nintendo. We are committed to helping developers realise the full potential of their software on Nintendo systems

    It's likely just for third party games since Smash 4 does not have cross play from what we know.

    It might though, awhile ago, Sakurai did say that Smash for 3DS and Wii U would have some form of connectivity. (this was AFTER he mentioned there would be no cross-play between the two titles) It might not be cross-play though, perhaps just something else.

    Maybe you can exchange created stages, pictures or movies between the two, considering they have different maps I don't think one would be able to fight others via different systems between the two Smash Bros.

    You're probably right about the stages, or perhaps you actually trade stages from each separate game if you own both? I doubt it, but you never know.
