64 automatically wins my vote. 
It's the perfect Mario platformer for me. Sunshine did have it's charms and fun levels, but 64 beats it all the way.

Mario 64 is better for me because it was the first 3d mario game and it used alot of mario's moves.Sushine took all of that away.

Though Sunshine had more replay ability, as well as more hidden goodies, 64 was more enjoyable to play/replay for me.

I prefer Sunshine myself. Sure, it was different; however, that's actually what I liked about it. The game actually did introduce quite a new and fun little gimmick through FLUDD.
I also find the game very replayable and enjoyable to play from time and time again. Super Mario 64 was a great game (no doubt about it); however, I just find Sunshine somewhat better than it due to its change and well charming levels.
